Opening New Window Problems

Whenever I open a new window on my Mac OS X, the keyboard because unresponsive on some windows, for example a game on Armor Games. I am not able to type anything or use the arrows and if I want the keyboard to work again I will have to quit Safari. IS there any way I can fix this problem?
