Apps opening automatically upon login although not in list of login items

Just bought a new Mac running Mountain Lion and I have a few applications opening automatically although they are not in my list of login items. These include Bean and Spotify (in Spotify, I specifically unchecked "open automatically" in the preferences). Also, the apps that are in the login-items list but are checked as "hide" fail to do so. Has anyone else experienced this problem?

Click and hold on the App that is running at startup in the Dock. From the popup menu choose Option > Uncheck Open at Login

Thats not what that checkbox does.

Is a really great feature they added once you understand that when you have finished with a document you close it, and unless you are using MSoft or Adobe Apps you don't need to quit the Apps. Everything is just how you left things when you log back in. I find it a real time saver!
