Dark Shadows on Windows and Tab Bars??

Help please! Ever since I upgraded to Yosemite, when I run my MacBook Air in the closed position to use with my big desktop screen, my email windows are gradient dark shadows, as are my tab bars in Firefox. Does anyone know how to clear this up?
